The deep sea search vessel, the John Lethbridge, has now retrieved the remains which had been mapped from the sea floor at the crash site in the Mediterranean.
Egyptian and French forensic experts oversaw the recovery process of the bodies, which will now be transported to Alexandria.
The Egyptian Aircraft Accident Investigation Committee confirmed that the vessel collected “all the human remains that were mapped at the crash location".
After delivering the remains, the ship will return to the crash site to “conduct a new thorough scan of the seabed and to search for any [more] human remains", the committee said.
In Alexandria, the remains will be examined by prosecutors and forensic specialists before going to Cairo for DNA analysis, the BBC reported.
Flight MS804 crashed last month en route from Paris to Cairo - killing all 66 people onboard.
What caused the aircraft to crash remains unknown.
